I personally wanted to go for the direct combat stuff, so during my time with the Starfleet missions I went for the quicker-recharging Photon torpedoes, as they're the big-hitters for the Federation ships, and their respective damage upgrades. But the nice thing to see is that there's a multitude of upgrades available, enough to suit every play style.
